I've read some Senju Naruto twist fics, and I like your version. Though, I noticed that it's only Naruto that getting stronger. Is'nt it practical that from the day Hiruzen, Jiraya and Tsunade have known the numbers and magnitude of threats and danger to Naruto and the world at 'large' (since Naruto is at the center of it all and he's the touted 'Child of Prophecy'), they should have made, (especially Hiruzen) moves in strengthening the younger generation from the academy and the existing genin, chunin and jonin?
Why not do the same thing to other genin team by having them spar, mix match the team member to other team members from mock battle training, bonding, games, as well as D-ranks and when they are more able to work together, send to a joint C-rank missions?
Moreover, while they are genin have them a regular survival training, recon trainining, infiltration and mock assassination contest/training. first among the genin, then genin vs. chunin, genin vs. jonin, genin-chunin vs jonin, and so forth.
You've also mentioned Naruto's attempts and experiment on chakra battery/storage seal, why not make his clone work around it for him and at the same time it would be wise to incorporate those seal to his weapons, gear as well as in his person. He could also use his chakra battery/storage work as chakra converter and while he's at it he could also use it to absorb chakra from the ninjutsu of his enemy. Either have the seal absorb the chakra from the jutsu or seal away the whole jutsu for later use or have it amplified and reflected back to the caster and at the same time the mechanics how the jutsu was made is stored in the seal for further study and analysis (much like fuuinjutsu version of sharingan)
This kind of seal would not only benefit him but also his friends.
Naruto could also ask Tsunade to revamp the Hospital and And Create Medical Academy or incorporate it to the academy, both the conventional (civilian way of healing) and ninja way of healing which the herbology, naturopathy (which involve both using herbs, the cause of the disease to be the cure as well, poison and antigen and immunity vaccine) could augment and improve each other. So that ninja that can never have the best chakra control could heal themselves in the field especially if they are low on chakra. Moreover, Naruto could lend multiple shadow clones to both Shizune and Tsunade to create seals like the chakra battery/storage/converter/amplifier for medic that has small chakra, these would be helpful especially if so many were injured with so little numbers of medic nins.
