I don't know when in the future this story will reach the point where Shadow comes into the picture, but I've been thinking of an idea for how he and Kara can meet:
First of all, perhaps during the struggle against Dr. Eggman and Chaos, our heroes can discover that the emeralds seem to have a good reaction whenever they hear Kara sing.
Later, after Sonic is arrested, Eggman decides to use Kara's voice for his plan with the emeralds, so he sends Shadow to "get" her. Shadow finds himself walking through a forest, which Tails and the others can have sent Kara to in order for her to relax and not worry so much about Sonic. Shadow then hears Kara singing. Following it, he finds Kara out on a beautiful meadow of flowers, where she can be singing " Dreams to Dream " from Fivel Goes West. ( That song is really beautiful ) As he watches her, Shadow finds himself placing a hand over his heart as he gets a strange and warm feeling in his chest, which he hasn't felt since he first met Maria. On that spot, he finds himself falling in love, even if he doesn't realize it yet.

Wow, an idea just popped into my head.
Maybe at some point in the story, on the search for a Chaos Emerald, Kara gets seperated from Sonic and the others, and trapped in some place ( which you can decide ). While trapped, Kara finds the Chaos Emerald, but is still sad about not finding a way out. Not seeing anything else to do, Kara just finds a spot to sit down and wait for Sonic and the others to come. As she waits, she starts to vocalize a lullaby ( which, maybe, can be one of the only things she remembers from her forgotten past ) As she vocalize with her eyes closed, the Chaos Emerald, slowly, starts to glow. Opening her eyes, Kara gasps and stops vocalizing, and that, of course, makes the Chaos Emerald stop glowing. Getting an idea, Kara starts to vocalize again, and continues as the Chaos Emerald begins to glow brighter and stronger. The glow grows so bright and strong that it leads Sonic and the others to where she is and free her. Of course, I expect that Eggmen will show up, but as he tries to grab the Chaos Emerald from Kara, thanks to listening to Kara's singing, the Chaos Emerald creates a barrier which pushes Eggmen so hard away that he's sent flying away.

Good story. Hey, I thought of an idea. In the finale episode of season 1, after Sonic falls into the water, along with the Chaos emeralds, Kara dives in after them. Finding Sonic and the emeralds, Kara manage to gather the emeralds near Sonic. And maybe she can join him in the Chaos Control.
And here is something else, maybe for each Chaos Control, Kara can regain a memory of her past.
