Hi! I think your writing style is great and cohesive and I really appreciate your timing of your events. A lot of authors would have immediately begun a romance between Misaki and Usui which is not realistic. Here are some suggestions
Misaki would probably suffer from great PTSD, you could input things triggering her, maybe a movie that her and Usui watch. Since she's never experienced sex before she only deems it negatively, I would suggest her making some comment about it for Usui to notice.
Maybe having Usui take Misaki to therapy or a support group to meet other survivors, I think by the end of the story she when she's better she could champion for advocacy and reform.
I also think Misaki would be greatly disgusted with her body this would mean covering up, and Usui taking notice in this.
Finally I know you dont want to write a pregnancy but I think writing about a miscarriage would work great here. She could see a child and be triggered about her pregnancy that she lost, talking about it with Usui.
Also I think an Usui perspective would be great maybe when she tells him everything about the rape and what not, just his genuine reaction. Disgust at Torra and astonishment at the fact that Misaki would think he would be disgusted by her
