First off, there is no need to have Merlin first change Harry to a boy only to change him back. Just leave the character female from the start, if your story calls for it. Second, well, I'm just not buying that Merlin, if given a chance to change events and if he showed up before they were killed, couldn't save James and LIly.

Basically try to avoid an over-complicated setup, when a simpler one would do. From what I skimmed Lily could simply talk to her head elf (Marnie) and say, "Marnie, I'm counting on you. If we are attacked get Hannah to safety and take care of her. If I die, I'm counting on you to make sure my daughter grows up." You can add lots of detail of course, but no Merlin is necessary, nor is a pig Horcrux necessary, since if the elves get Harry away in time, no Horcrux need be made. Voldemort could simply be temporarily killed by some trap Lily devises. The prophecy could have been a fake, but effectively real because the relevant parties believe it to be. Your Dumbledore well, I decided not to read more for now.

Here is a suggestion for you make motes on what you put it each chapter to referance when writimg the next one, for instance you had baby Hannah drink a potion so dubles magic and potions wouldn't work on her and yet you have had his magic affect her a few times, but I must say I am still enjoying the story
