1) Thanks to his chakra usage naruto should be able to cloak himself in chakra to separate himself from contact with the mineral in the waters of the one piece region. Especially when covered on his biju cloak which would shield and corrode the mineral. So as long as he pays attention he hasnt given himself a crippling weakness to that mineral.

Even if he ingests it he could dissolve it from within quickly.

2) Why did he use the power like that and likely cause a bunch if property damage? If sewage backs up over half the village hes in trouble.

1) School curriculum, really needs to be upped if you age them up. It's a bit lax as it is in canon. Having them 16 and only needing to pass a written test, toss some kunai and shuriken, pass a basic taijutsu requirement and do 3 jutsu is underwhelming no matter how OP the MC the test shouldnt be so easy.

2) Kushina waiting after finding him i cant really understand. It just seems like a forced decisions he comes off as a stranger rather than a son to make it easier to indulge in incest maybe? No they can see chakra and focusing in can see the network. Which means they can see the bleed off and minor chakra flow through the body from the network and see an outline of the body too. I've never been a fan of the neglect stories, particularly because they never even make the attempt to make sense and force it instead.

Another personal reason is it bothers me when Kushina is supposed to ignore or hate him because I just remember her heartbreaking death in canon and it just seems wrong.

This one doesnt have Kushina like that but instead Minato is off his rocker. However it still seems off because Kushina who loves her son would spend time with him and care for him and hence notice something is wrong and him getting hurt with turn up and bloody clothes.
