When I first realised that he calls Yata with the suffix chan I had the same thought as you, but I wonder if Izumo would call Mikoto with the Suffix chan, too... If he would not be the king. I mean... come on Mikoto is a girl's Name, too.

And.. yup you're not the only one. It was actually weird to call him with that suffix unless if Kusanagi-san called Tatara like that, I wouldn't mind. I was confused, like "Why he calls Yata with 'chan'? Doesn't Yata get mad? Why doesn't he called other people with that suffix such as Tatara or Anna? Surely they wouldn't be mad being called like that."
