So first of I like the idea of this story. I always like the idea of two chosen ones or two characters who get attention for the wrong reasons as a pairing. It is the main reason why I like the pairing of Harry/Fleur or Harry/Tonks. So I hope you continue this story.

The pairing of Harry/Emma has a lot of potential. One of the first things a MoD Harry would notice about Emma's magic is that it is too pure or light (same with the Dark One only the opposite). Harry could also train Emma way earlier than she was in canon.

As for the interaction with Snow and Charming... well that is just a bomb waiting to go off. I have seen the series and their (Snow and Charming) fear of Emma and her powers reminded me a bit of the Dursleys and just seemed just stupid to me. Harry with his experiance with the Dursleys is probably not going to be their biggest fan... and that is even before he finds out what those two "heroes" did to Emma and Lilith. I always picture a MoD Harry being more on the Grey side of magic. (Gery meaning still willing to do good, but not afraid to use dark magic and knowing the importance of both in a person)
