I'm eagerly waiting for more. I was lost there for a little while when Shinji told Rei she would pilot Unit-01. Does that mean he's been absorbed or he just can't pilot anymore?

I think you are mastering the paragraph confusion thingy. Because even when I can't tell who is speaking/replying I'm still engulfed in the story. Especially the existential crisis of Rei(while interacting with... you know). And that is one of the things Evangelion should be about. Good job!

Our Original Sins, acts deemed foul - I don't think this part should be separeted. It's still Shinji talking, right? Maybe if you put some input from toji between them it can be split.

-The paragraph continuity error from before show up again later. If shinji is still the one speaking in Bold letters, it should remain in the same paragraph, or input something else in between. Them it can be split.

Holy shit... Toji's part of sins made me cringe... at least he managed to save Hikari before hell broke loose. Let's hope the lance of Gaius or whatever is found. Shinji did say he could save everyone.
